(Major Spoilers Ahead!)
One thing I can’t figure out is why Rei II appears to Shinji on a barren Neo-Tokyo 3 roadway right before Misato picks him up for duty at NERV in the first episode. Is she a bad omen? Was she physically there or was Shinji experiencing a vision? Could it have been a lapse from the Human Complement Program, letting Shinji peak into his perfect world right before his real world crumbles?
Shinji’s relationship with Rei is simple. He finds his mother in her. He is attracted to the mystery of his mother’s death that Rei may hold the key to. Rei rings out a towel in a motherly way while cleaning up at school, she settles arguments between the bickering Asuka and Shinji. She is a symbol for what Shinji has to have the courage to break away from, even though every true feeling he has tells him to retreat into her. It is his mother through EVA-01 that finally pushes him to destroy his bond to Rei by slashing a huge gash into the unitary energy being that has encompassed humanity. This final act of singular unconscious bravery both completes and destroys the Human Complement Project and lets Adam and Eve (Shinji and Asuka) start anew. Just as the Dead Sea Scrolls said they would.
Shinji gets what he wants but could never ask for with his mother watching over him and that is to be left completely alone with a girl.
